How will the program work that is replacing the Guest Assistance Card? We are planning a trip to Disney World with our son who has Aspergers. As much information as possible would go a long way in our getting him prepared for what to expect.

This is a great question!
There are so many reasons for being well-prepared when traveling to Walt Disney World, but groups with Guests with special needs have even more reason to want to know what to expect prior to arrival; we need to know that we'll be able to enjoy the parks with the assurance that our needs will be met while doing so.
Fortunately, WDW has posted a very informative article about the new Disability Access Service, effective as of October 9th, 2013, on Disney Parks Blog. Read Disney Parks Disability Access Service Card Fact Sheet
to get all of the official news on this program.
Referred to as the DAS (Disability Access Service), this service "is designed to accommodate Guests who aren’t able to wait in a conventional queue environment due to a disability (including non-apparent disabilities). Guests should visit Guest Relations to discuss their assistance needs."
I think you'll find the Frequently Asked Questions very informative; be sure to discuss your son's needs with a Cast Member at Guest Relations at any park or at Downtown Disney, too, Jona. I'm sure you'll be in good hands!
