We're planning in driving down for a stay in 02/09. If we were to drive to the different theme parks, would we have to pay for parking?
Also, would it make more sense to drive or wait for a shuttle/boat/train, etc...?

If you are staying at one of the WDW resorts you will receive a parking pass upon check-in. The parking pass will allow you to park at your home resort and at the theme parks at no charge.
We have traveled through WDW using the provided transportation (buses, monorail, boats) and with our own car. I find the time difference is usually very similar. When you rely on your own transportation you will spend time walking in the parking lot. When you take WDW transportation you will have to spend some time waiting in line.
It depends a lot on your personality, if you really dislike waiting and like the comfort of your own car, then drive to the parks from your resort. Most people like the ease in which they can use the WDW transportation. The buses and monorails are all air conditioned and very comfortable.
